The chess servers set up the starting position and send it to the GUI, which
then informs the engine.  If you play locally, just find the FEN for the
starting position, and cut/paste it into the crafty text window and it will set
that position up and play from there.

No idea about the timing issues, I can't imagine what would make it lose on time
other than severe lag without the FICS timestamp (timeseal) client being used...
