On which situation do you think, where would be a need for distinguishing that?

Chess960 is not starting from the scratch. There has been live before. So
for me it is far more relevant that e.g. Shredder could also import X-FEN and
Pseudo-FRC games and positions than to care too much for programs not related
to Chess960 at all. Such programs will never come in contact to Chess960 games
and positions without the errornous intension of a user.

What is about existing Online Servers, Game Databases with recorded FRC games?
Your sorrows are first targeting chess engines, which are incompatible anyway !?

Nevertheless it would be good to see thoughts of others. Because it could make
sense to find a better compromise than to have a solution established fast but
with additional problems created.
