Your question (and its answer) is one of the main reasons for which I still use
Winboard as a GUI both for playing against engines and for organising matches
between them.
As far as I know, winboard (combined with Polyglot 1.3 for book management and
UCI engines) is the only portable GUI which doesn't require installation and
works perfectly well with relative paths so that the letter assigned by windows
to the USB key doesn't matter at all.
The only drawback is that you have to manually adjust the configuration files
for WB and Polyglot and this is somewhat tedious.
If you wish I can post example config files.
