I think that one of the reasons may be pruning that is counter productive in finding key moves but productive in searching deeper and helps to find better positional moves. On my A3000 Fruit2.1 needs depth 16 and more than 10 minutes to find Bxh6 but if I turn off history based pruning in fruit it can find Bxh6 at depth 13 and in less than 5 minutes but chess is not game of sacrifices and it is more important to find better positional moves. Note that I guess that Fruit WCCC is faster than Fruit2.1 in finding Bxh6 because I know that it predicted this move in the pv when it played Nxb6 against Crafty. Uri
