PGN Format is cumbersome and has some minor restrictions, as you have found, one of which is that games cannot be deleted. Chessbase automatically converts games from one format to the other. Right click the Database Icon & select "Convert to new format" The Database will be converted to the CBH format and Chessbase will offer to delete the old files. Now you can delete any games you want in this Database. When finished, simply Copy the remaining games, and install in a new Database with the extension .pgn. You are now back to the PGN Format.
