Maybe the confusion comes with who is playing who. If YOU (human) are playing an
engine, the GUI book that you load will be used. If you want to make sure that
the engine uses it's own book, load empty.ctg.

If you are running an engine match, again under Chessbase GUI, you assign the
book individually per engine.

If you use a different interface, Arena or Shredder Classic, you will have a
check box as to whose book you use - the GUI book, or an enginebook. GUI books
are not interchangeable - so you cannot use something like Shredder9.bkt under
any interface other than Shredder. All the Chessbase GUI books, like Junior 9,
or Fritz 9, or whatever can only be used under Chessbase GUI - although under
the Chessbase GUI, you could use the Junior 9 book even if you used the Fritz 9
engine.
