Isn't this problem only with Shredder and Fritz? Most (all?) other UCI engines that provide their own book can play under either interface, or an independent interface, such as Arena. OK, in an almost perfect world, we may be able to get Shredder have one book that can be used under multiple interfaces. Almost perfect as you cannot expect Chessbase to have Fritz as a UCI engine. And I suspect the only reason Shredder does not provide a universal book is because of some agreement with Chessbase long, long ago (since Shredder provides a Chessbase interface book as well as it's own interface book).
