My only opinion is that the Deep versions should have rigorously the same types
of setups. In other words, even if a version can accept 4 CPUs, but 8 in 10
testers can only use 2, then the last two should also only test with 2 CPUs. On
a similar note, I would want it to be clear when a Deep Fritz 8 was running on
only 1 CPU. Apart from that, I'd regard them as different versions simply
because the purpose of the list is to answer that eternal question: who is
strongest and where do the others stand in this hierarchy?

Sure, there are two versions of Rybka (not withstanding the settings), the
32-bit version and the 64-bit version. They both run on the same hardware but
yield different results depending on the OS. I don't mind considering them as
different, though settings are another story. Same with the Deep versions.
