The engines probably have UCI implementation bugs in them e.g. early versions of
Glaurung didn't implement the exact move time feature.

Yes the SC GUI does sometimes allow engines to think a little longer than the
level would imply.  However the results are tabulated at the end to show exactly
how many positions were solved in the specified time.

As an aside I have hear (but not verified for myself) that Arena does take up
some cycles - i.e. there is some waisted time.

Hiarcs GUI is great, although it takes ages to load compared to SC.
