No no no.
If you want to make 2 programs play on the same computer, you have to:
1) turn permanent brain OFF.
2) make sure that one is not stealing time from the other. If one is stealing
too much CPU, don't play them on the same computer.
And finally I think that playing with an average time per move is a bad idea.
How can you be sure that one program is not going to think much longer than the
other? Did you measure the cumulated times? I think you'd better use a fixed
time for the whole game.
I've been doing the same mistakes myself, so now I know that playing 2 programs
against each other has to be done very very carefully.
