Did you use chessmaster6000 with the default parameters(including selectivity=6)? I know from my experience that the similarity between programs is usually not so big. In some tactical games I can get >90% similarity between different programs but I remember that I checked similarity between Junior and Fritz in one quiet game (Mark Young-Rebel) and got less than 50%. I know that Chessmaster6000 and Ferret are different programs (Ferret is good at blitz when chessmaster is not good at blitz so the result of 87% similarity seems strange to me) How did you find your 28 games?
