My guess as to what is happening is that it tries to update the clock once a
second, but what happens is sometimes it updates a little too early, or a little
too late.  So it updates twice on the same number, but the real time isn't ever
lost, and so it corrects itself later.

Assuming my guess is correct, I doubt there's anything you can do about it.
What the developers could do is have the program update the clock a little more
frequently.  Twice as often would be good enough for you to see each number go
by, though sometimes it might stick around for 1.5 seconds or 0.5 seconds for
exactly the same reason that you see a number stick around for 2 seconds or 0
seconds (never shows up) now.  They might have to do it ten times a second
before a human never noticed a problem.

Of course, time spent updating the display is not time spent crunching
positions.
