I think the problem is that the OS and the GUI uses maybe a little bit less than
half a second to respond, and after 60 moves it's enough to have the program
completely off on its own clock.

Also, the version playing on FICS uses a hash table that is too big to play very
fast games. Clearing or updating this hash table takes too much time, at each
move.

The kind of weird problem that cannot be found if you only test manually or by
Auto232. Only tests on Internet Chess Servers could show it.

I think many other programs have the same problem. For example I have noticed
that Genius5 (DOS) has an idle time of about 0.7 seconds per move. I have no
idea what Genius does during this time...
