I use extract as follows to clean up pgn files for Crafty.  :)

extract -onewfile.pgn oldfile.pgn

The "-o" is the output option for extract.  In the above
example, olfile.pgn will be read into extract and written
line by line (checked by extract) to nefile.pgn.  Newfile.pgn
will be the cleaned up PGN file.  Take a look at the extract
documentation, the source is provided.  :)  Does lots of other
DB functions as well.
