Supposing you meant "Deep Junior" (the multi-CPU version of Junior) and not
"Deep Blue Jr." (the single-node version of supercomp Deep Blue):

Deep Junior 6.0 = Junior 6.0 for dual/quad machines
Deep Junior 6.0a = Junior 6.0a for dual/quad machines

That's all, no other differences in the engine.
On a single CPU, the Deep version is about 5% slower than the normal Junior.
On a dual CPU, it is about 1.6-1.8 times faster.
