If he leaves the engine in ponder mode it will continue to ponder on this new position. And if you do the move from the first ponder (The move from the GUI). The GUI will do the move from the last pondering (that from the engine it self) if its allowed to ponder to the same ply as the first ponder. Ex. 1.a3 e5 ( GUI moves 2.e3 Engine moves 2...d5 with PV d5 d4 Nc6 Bb5 Engine ponder on 3.d4 with PV Nc6 Bb5 a6 Bxc6 ) 2.e3 And what now? The GUI plays 2...Nc6 instantly and not 2...d5 2...Nc6???
